Mackenzie finished 54 holes at 10-under 200 and is one stroke ahead at Uplands Golf Club.
Aaron Goldberg shot a two-under 68 and is alone in second place at minus-nine.
Joel Dahmen (64), John Ellis (67) and first-round leader Jae An (70) share third place at eight-under 202.
Mackenzie broke into red figures with a birdie at the third hole, but gave that shot back with a bogey at No. 4. He birdied the par-five seventh and once again gave the stroke back with a bogey at the par-three ninth.
Mackenzie atoned for the error at nine in a spectacular way. He made an eagle two at the par-four 10th to reach 12-under par for the championship.
Unfortunately for Mackenzie, that was the last bright spot on the card. He bogeyed the 11th after the great eagle at 10 and dropped another shot at the par-three 14th.
Mackenzie parred his last four to keep his spot atop the leaderboard.
He will be in search of his first Canadian Tour victory on Sunday.
Josh Geary and James Allenby both had rounds of four-under 66 and share sixth at minus-seven.
Adam Hadwin (65), Mitchell Gillis (68), Eugene Smith (67) and Andy Walker (69) are tied for eighth place at six-under 204.
NOTES: Defending champion Byron Smith posted a one-under 69 on Saturday and moved into a tie for 31st at minus-one...This is the first event in Canada this year on the Canadian Tour.
